My ignorant question of this whole computational phylogeny approach is that calculations may be very sensitive to small changes in assumptions. As I read through the disputes between camps, that seemed to be the case. In economics, we would say that these techniques/models aren't robust. That doesn't mean they're silly or wrong, just that the results you get can change dramatically if you tweak the assumptions a tiny bit.
